A fun Murphy's Law fic starring Sheppard, McKay, and Beckett, but no slash. Not even pre-slash. *pouts* But despite that, it's very good and amusing.
Summary: Sheppard and McKay each want to be left alone as they take separate 24 hour leaves, ending up in deep trouble.

Semantics, OXBastetXO.
Poking fun at the many nationalities in Atlantis. You knew it was gonna happen.
Summary: In linguistics, you're taught that it's never JUST semantics.

The Lull, gaffer42.
WARNING: Will make you cry. A heart-breaking fic that is a post-ep for The Eye. Has one of the best running gimmicks with- Look, saying anything would ruin the story. Just know that it is beautiful and everyone in the fandom should read it.
Summary: Koyla and the rest have retreated from Atlantis, but he left something behind - and now McKay is going to suffer the consequences.

War of Wills, OXBastetXO.
Fantastic. Rodney reasserts himself a Head Geek in the best way.
Summary: Rivalry on Atlantis can be a deadly thing.

AND THEN THEY DUN SEX, canthlian.
Okay, so this is smut/slash, but not the usual kind. Canth wrote this to be the worst of the badfiks and succeeded. A generous dose of Lysol may be needed for your mind's eye though.

Hidden Reasources, Tipper.
Very heartwrenching fic revolving around a lie from the local population of an alien planet, putting Rodney in serious danger. A fantastic teamfic.
Summary: Searching again for a Z.P.M on another world, Sheppard's team find themselves on a planet with an unusual form of defense against the Wraith--shame it's broken.

Epidemic, Kerravon.
Unfortunately, this one was proven canonically wrong by Hot Zone, but if you're able to overlook that, you're in for a treat.
Summary: What happens when Atlantis encounters a Pegasus Galaxy virus? Can Beckett figure out a treatment, and at what cost?

Ghosts of Prague, Kerravon.
I have to admit, I haven't read this (I have a backlog of fics to finish). mice1900 told me to rec it and so I shall since I hear many good things about it.
Summary: Zelenka and Sheppard disappear while doing some routine exploration of Atlantis base. Will they be found in time?

What is now called the Geek Protocol series, Koschka.
Link leads to the author's userpage at FF.Net. Very amusing fics centering around the bravery of Atlantean geeks (mainly Rodney and Zelenka). Rather sweet.
Summary: A series of stories in which geeks show their worth.

Woobies of Woe, AbilityMaren
Aw, see the cute kid? See the cute kid torture Rodney, proving again to us he has the mentality of a five-year-old. Known as the anti-kid fic.
Summary: Offworld, Rodney is attacked. Kinda.

Lt. Ford's Atlantean Glossary, Ellex.
Very good for cheap laughs. A list of terms that might become slang for our favorite intrastellar expedition team.
Summary: See title.

Twelve Weeks, Gigi Sinclair.
Nice little vignette. Very cute and will take you all of five minutes to read. Get going!
Summary: Sheppard muses.

The Pegasus Conqueror, Ladyhawk.
Ridiculous and silly, just as we love it.
Summary: Humorous series portrayed as newspaper articles.

Very helpful essay to introduce the OTP.

Against the Dying, sage.
Perhaps the best one-shot non-porn fic I've seen. It's amazing and well written.
Summary: Beckett can't sleep after the events of "Hot Zone".

The 'Moments Sacred and Profane' Series, mice1900
In my opinion, the best series in the fandom. Personally, I think the first is slow, but if you make it to MSP4, you won't be able to stop reading, cause that's where the plot starts to kick it in gear. Full of humor, angst, well-thought out OCs, and character development. Best thing, it is canonical.Technically, every single thing in the series is possible, even the relationships. That takes effort.
Summary: A series of stories that addresses the many ways the people in Atlantis find to cope with their loneliness, boredom, and isolation while they look for ways to open the Gate home.

Living Torture, Cassie James.
WARNING - DEATHFIC! This one is a tearjerker, so have tissues ready.
Summary: Waiting for the explosion.

Thresholds, Miso no Tsuki.
Nice little fic with a nice progression of Rodney's feelings. I can't wait until part three.
Summary: Carson gets laid. Rodney becomes a voyeur and that mouth gets him into trouble...

Come Undone, kerikeri.
Lovely little drabble. Read it, it'll take you two seconds.

The Good, the Bad, and the Disaster, crimsonquills.
More of a pre-slash/friendship fic. Has some very amusing insight.
Summary: In Rodney McKay's opinion, there were three kinds of days.

Nice pre-slash ficlet. Will get a chuckle out of you.
Summary: Mum never said there'd be days like this.

Alone In Your Mind, Gila/James.
Okay, technically it's an OT3, but I'm putting it here since I believe it focuses more on McKay/Beckett, though the McKay/Sheppard/Beckett is really well done, considering the many ways it could go horribly wrong. I was wary of such a fic at first. Now it's a favorite.
Summary: Carson Beckett encounters a piece of Ancient technology which changes his life in more ways than one.

A Little Gift, mice1900
Pure smut OT3. This is really, really, really good. Mice could make a living off fics like these. Shep/Beck/McKay smut, Beck/McKay established relationship.
Summary: It's Carson's birthday and Rodney decides to get him a gift.

The Geek's Answer to Sheppard/Ford

The Secret Life of Scientists, julad.
I think everyone and their grandmother has recc'ed this one, but it's good enough that it bears repeating. A truthful look inside the psyche of the scientific wing. Slightly porny, but I believe it only deserves an R rating. And the running gag about the lack of proper time system slays me.
Summary: see title.

Zelenka, Kez.
I do believe this was the first Zelenka/McKay fic in the entire fandom. Wow, huh? Cute little ficlet I've always had a soft spot for.
Summary: McKay finally remembers Zelenka's name.

Begin Here, Otter.
Very cool post-Siege one-shot. Slight smut, but it's R-rated. Nice post-ep.
Summary: What scientists do when they're finished with all that saving-the-world business.

John Sheppard/Rodney McKay
The Pr0ny, Geeky, Gay OTP

Transcendental, astolat.
Possibly my favorite fic in the pairing. Takes a look at how Rodney would run Atlantis, playing off the idea that since the expedition is a civilian operation, McKay would inherit command rather than Sheppard should Weir become unable to forfill her duties. Pr0ny, but balances that with some of the best banter in fic and a very cool scene involving Rodney's computer documents. One thing I must point out: imagery. Everyone in SGA moves and acts in a certain way. Most good writers can nail the voice of a character, by astolat brings that a step further by hitting the physical element to the characters too. Fantastic story with little things that make me smile.
Summary: Some things you can get used to, like Wraith, space travel, and a huge city you once thought was a legend. Some things, you don't.

20,000 Leagues Under the Sea (Give or Take), merryish.
This is the funniest fic in the fandom. For 80% of the fic, it's just John and Rodney in a PuddleJumper. Sounds like it would get boring, ne? Wrong. The exchanges between the two will likely split your side from laughter and the surreal conversations sound right out of the real show (but better, cause we don't get pr0n in canon). A definite must-read.
Summary: There's a vast ocean surrounding the lost city of Atlantis...and we can go there.

Festivities, thegrrrl2002.
The best Aliens Made Them Do It fic ever.
Summary: Aliens Made Them Do It. `Nuff said.

Another one of those Jealous!Rodney Post-Sanctuary fics, except this one is actually good.
Summary: Sheppard discovers McKay is still a little upset over the events in 1.14 "Sanctuary."

Two Weeks, thegrrl2002 and mmmchelle.
I could easily say I recc'ed this fic for the lovely pr0n, but I thinks this story has another layer to it; besides being writing by two of the most well-known McSheppers, it has a wonder progression throughout the story of the boys' emotions as The End Draws Near. Bravo.
Summary: What would you do with your last two weeks?

Breaking Up is Hard to Do, Amireal.
Deliciously sweet story concerning a high-as-a-kite!Rodney, mathy Sheppard, and pre-emptive breakups. Very giggle-worthy.
Summary: Sheppard and McKay in a cave. Penguins optional.

Hitched, daughtershade.
Sweet little fic involving marriage, petnames, and how clueless Rodney can be. Lovely one-shot.
Summary: It was just a standard mission until John ended up saying vows. Rodney will never live it down.

Complicated, danvers.
You know a fic will be good when it opens with "Oh look, it's Atlantis's favorite metrosexual."
Summary: Rodney is angry at Shep following the events of Sanctuary and Shep tries to make amends.

As You Wish, nel_ani.
A gift-fic in two parts. Pure humor and romancey fluff. The relavation at the end was unexpected and very cool.
Summary: Part One - A device causes Rodney to act a little... off. Especially towards John.
Part Two: Wherein John spends a lot of time on his back, Rodney sulks, Ford reveals culinary secrets and Teyla gets to the be the bad cop.

Hello Timebome/Scar Tissue, coreopsis.
Two part fic. I'm starting to wonder how many fics the fandom can spin off the 'souper eval anshent thing" idea. Not that I'm complaining.

Five Ways John and Rodney Never Met, danvers.
Okay, so at this point she only has the first one, but this series of AUs, if anyhting like 'Hostage Situation') is gonna be something special. Check it out.
Summary: A series of AUs of how the genius and the flyboy never met.
